You're correct, there's two disks, but two different possible storylines.
For example, if you play Leon's disk or Claire's disk, you'll find a lot of similarities in the puzzles, the locations, etc (this is scenario A). However, if you finish one of the games, the ending cutscene will be incomplete and you'll have the chance to save the game. If you start with the other CD from that save point, instead of playing the same scenario (i mean, the same puzzles, the same pathway, etc), you'll see what the other character was doing during the first gameplay (and this is scenario B), while getting the chance to watch the real ending of the game.
Confused?
If you start a new game with Leon, for example (scenario A), when you finish the game and save, if you change to Claire's CD and load that save point, you'll see what she was doing during Leon's game (scenario B).
It is also possible to start with Claire A and then play Leon B.
So, you can play 4 different games, most of the places and puzzles are common to all of them, but there are big differences in storyline.
For example, the side-characters for Leon are the same wether you play A or B (same goes for Claire). However, the events will be different and, although most places are the same, you are supposed to go in different directions (thus you have scenario A and B for each character). All because, in the beginning cutscene, the car may or may not spin 180 degrees, depending on which scenario you chose (thus determining which side of the street you start at).

^And Mr. X - the first tyrant to ever follow you around the game - is completely absent in both A scenarios.
