I was watching the secret ending to Kingdom Hearts BBS and I think it is my favourite video game ending ever.

Because... I actually cried at the ending ;_;
The feels, they're just... too much to handle.
EDIT: Now that I think about it, The Legend of Spyro: The Eternal Night ends pretty badass, too. Plus, there's Klonoa: Lunatea's Veil.

This is it right here for me. There has never been a video game that I have felt so much emotion playing and their probably never will be. A few games have come close but not on the level this one has.

Still one of my favourites after all those years!
It starts about 50 seconds in.
Metal Gear Solid also comes to mind.
Xenogears too. The first time I finished the game, it was really early in the morning, just before or around sunrise. It made the whole experience truely amazing.
Oh and Ico! How on earth did I forget about Ico?

That's one of my favorite endings, but only the Extended endings due to dialog changes and less plotholes.
I think my favorite ending would be the ending to Metal Gear Solid 4: Guns of the Patriots.
