Does anyone know how to get level 50 weapons in Raid Mode? I must have searched the store so many times and never found one. I've completed all stages with an S rank, and I'm level 50. I just can't seem to find any... I've seen a few missions which say that the reward is a level 50 weapon... Does this mean that weapon goes into my inventory, or does it mean that it becomes available to buy in the store or something?

The primary way to get level 50 weapons is through bounty missions. If you see one of those missions with a lvl.50 reward weapon, then go to the assigned stage and complete the bounty. Once you do that, then the weapon will only get added to your collection if you go back to the mission menu and press (A) on the completed mission (it should have an exclamation mark on it to let you know that it's done)
