    Another theory I have is someone in the shadows wants Leon, Chris and Ada all dead. They know Leon wants to protect her so he puts Chris against them who wants her dead after what she did to his squad. That's where the clone option comes in. The clone is the one who killed Chris's squad. While the real Ada has no idea of this and the next time Chris see's her he kills the real Ada.
